Once much of the map is explored, it gets a bit dull sailing back and forth. The pace would be much improved with a fast-travel mode for your ship.

I suppose one good reason for not adding that is that you may be attacked by other ships at sea. If you actually guide your ship, you can choose whether to avoid this (and how) or not.

^This.   Fully upgrading one's ship can increase its overall speed by almost 100%.  (It's also a good money sink.)

I was mostly thinking about late in the game where getting attacked at sea isn't really a thing anymore but I suppose you're right about before that point.
