I've just finished the game and although enjoyable there was just way too many unexplained elements. Most of these came from the cutsceenes you get when you return to them ebon hawk.

 

1. G0-T0 destroys the remote... but then back in the game its working again.

2. Hints concerning how the astromech had tried to cover up where the ebon hawk had been previously.

 

Did anyone else have these which seemed to make no sense and had no barring on pc conversations previously?

Who knows how much time there is between control of character and the cutscene

It was presumably during that scene that G0-T0 forcibly installed his own triggered commands into the Remote, predicting that Bao-Dur had done so beforehand. That was what allowed him to immobilize the Remote on Malachor V. In other words, he probably only "dismantled" the Remote, installed his little subprograms directly, then rebuilt it, good as new.

If that was the case, it wasn't done very well - a lightning bolt zapped it to pieces!

If you watch the cut scene closely, you can see that the Remote isn't destroyed by GO-TO. After he zaps it, the Remote falls to the deck and almost completely sinks into the decking material. There are a few places on the ship that your avatar's feet will sink into the deck plating. It's nothing more than a clipping error.
