Oh man, I found myself in the exact same situation, thank you so much for this work around! Totally worked for me too.

This also happened to me ( I *may* have killed more than a couple of them, and my reputation with Delver's Row Criminals is still -2 (even though I did finish the quest for Dereo - I mean, what is a few murders between friends??). But the pirates are aggro to me. Will that change if I can manage to get back to a positive reputation with the faction? I can provide a save game if you tell me where I should upload it

Does not seem to be limited to 'crippling strike', I noticed that my 'Into the Fray' is doing the same thing ( Fwiw I don't remember trying to quicksave after I had engaged it... usually I don't use the ability until after the fight has been started anyway.

Just wanted to toss my hat in the ring as well, it would be really cool if a dev popped by to say this was on their radar! I haven't been paying attention to the money (I assumed that the $$ was just added to my current total, and not that it was in the treasury box) I do know that items from quests show up there. I did not hire anyone early in the game, only just did. Recently had it say that they had been paid, but all are listed as being 'unpaid' in the stronghold dialogue. They do not seem hostile so far. I've only had one attack on the stronghold and that was before I had hirelings so I can't attest to their aggro-ness.
