May have something to do with the flag you're using. Try swapping them to match the faction that is dominant at your current location.

Flags act as disguises. If you fly a faction flag, enemy factions will attack you. I am flying a neutral flag and sometimes priest try to raid me.

I'm using obsidian flag. Urgggh. Good to know.

Funny how the Obsidian flag makes everyone attack you on sight.

That’s odd. I am using obsidian’s flag as well, and I have no such issues.

I found it extremely difficult to sail to Crookspur because of this.  It kept spawning ships that would immediately attack me while I was trying to dock.

Me neither. Only principi attack my ship.

The issue at hand is most likely linked to your ship not being outfitted enough for nautical travel. As mentioned above, try flying a different flag or getting a more imposing arsenal to prevent this issue, or utilize surrender feature.
