Ironically (?) enough, for me the hardest boss battle of any recent RPG was the giant rat from Drakensang. With the wound system in that game, you could get your ass handed to you in no time in that battle if you weren't careful.

Giant Drakensang Rat cheated bigtime with its army of rat adds. It was like PS:T's Many-As-One's infinite rat fight all over again.
