Recharge - Take the card, and put it in the bottom of your character's deck

Shuffle - Take the card, put it in the deck, then shuffle it

 

Shuffle is often preferable because there is a greater chance of that card cycling back up to the top sooner.

 

In Kyra's example, when she plays a Blessing of Sarenrae, she can recharge the card (put it on the bottom of her deck), or spend a Power Feat to shuffle it into her deck instead (should draw it again sooner).

 

Seelah has a similar power, and once you get enough of the target blessing, you can fearlessly sling blessings around for free explores or provide assistance on checks.  The upgrade doesn't seem like much on the character sheet, but it can really enable you to quickly cycle your deck and constantly play blessings.

Usually, it is an extremely convenient upgrade from my opinion. As EthicsGradient said, it enables you to draw the same cards quickly. Imagine Seoni with very few spells (3) - if she were able to shuffle them instead of recharging, she would be much more deadly than she already is. As it is, each of her spells ends (after automatic recharge) at the bottom of her deck (= health) and unless she is almost dead or capable of recharging all other cards, she will not draw such spells. Similar with Valeros (weapons) or "shuffle blessings" - an even stronger ability is to put the used card on the top of your deck. Sadly, I have chosen other powers for my Exorcist Kyra instead of her "put blessing of Sarenrae on the top".

Additionally, there seems/seemed to be very rare instances when the game maybe shuffled instead of recharging some cards, but this is very hard to identify and it might be already corrected for the guilty cards/powers. Who knows? But that 'bug' is usually beneficial to you - unless you recharged that rusty Shortsword you never ever wanted to use...

I think with Kyra, I already have a full deck of Blessing of Sunranrae. So the bonus of immediately redrawing another Sunranrae isn't immediately obvious; similarly with Seoni, I rely very much on her Fire power than actual spells.

 

I just seem to have very good luck farming for blessings.

There are many ways how to play each character and no style is 'the best'. Kyra with full deck of B. of Sarenrae (and possibly one to two Favor of Sarenrae) can have e.g. one good weapon and many blessings in the hand, allowing her to play formidable support. So, Valeros needs a blessing? Here you are, I will gladly put it on the top of my deck to draw it again at the end of next turn. Or imagine the exploration boost (assuming Kyra is able to survive the banes encountered). Two more explores (repeatably, indefinitely) each turn? Throw an Augury or two during this and the location will be (I imagine) cleared very fast.

I prefer to loas Seoni with maximum amount of high-recharge-check high-damage spells (Wrath of Force, Disintegrate, ...) and use her auto-recharge. Once the spells are on the bottom, you can always use her InstaFireball. Interestingly, if you have Improved Mending and lots of items with Seoni, it could almost be considered a heal spell (recharging automatically).
