Do you guys know why in the KOTOR manual Jolee has a blue lightsaber and bastila has a green one?

Maybe because they wanted to try a different flavor.

I think those are purely marketing colors. Green lightsabers look more stylish than yellow ones in the hands of a girl. Or maybe not. I think they picked them for intimidation purposes. Or at least traditional "cool" colors.

I think it's just old concept art before they gave lightsaber colors to the different classes. Bastila had a yellow saber because she was a Jedi Sentinel and Jolee had a green saber because he was a Jedi Consular.

The same blunders with Lightsaber colors for Jolee (only) appear on the website as well, by the way, hehe...but if you look at the few screenshot from the game in the manual you'll notice that they at least got the colors right.

 

...and blue being the color of Jedi Guardians...as Juhani have after her return from the DS.
