Using a Force power such as Battle Meditation takes a lot out of you, so she was in a "weakened" state when the Vulkars took her. I don't know how plausible an excuse that is, but she did give one. Seriously though Bastila said her force powers were drained from using her battle meditation and that she couldn't find her lightsaber after the escape pod crashed into the lower city. Let's look at the facts: 1-It was Bastila who lowered her battle meditation and allowed the Endar Spire to be attacked. 2-We didn't actually see her escape in an escape pod, we just took Carth's word for it. For all we know, she flew that one person fighter she had at the Temple down to Taris 3-Brejik acted as her R2-D2. He kept her lightsaber safe and hidden until the right moment: when you (Revan) show up and she can "conveniently" join your party. And so on and so on. I think when KOTOR3 comes out, we'll see Bastila reveal herself as THE Sith Lord and Revan will be her "Darth Vader".
