Considering in PoE1, Mind Blades would hit the target and then jump to additional enemies, in PoE2, it hits the target and then jumps to random targets including allies.

 

This also happens with many other spells which in their description clearly state they should only hit enemies (jump to nearby enemies/foes)

 

Maybe its because it says Foe + Jump Targets rather than Foe + Foe Jump Targets as in PoE1?

Was your Cipher confused by any chance? Confusion works differently in Deadfire.

Or was it Serafen? Serafen's "Wild Mind" ability can sometimes cause.. undesirable effects like that.

Not confused but do have Wild Mind - it wouldn't happens every time though if it was just Wild Mind.

 

You can test it by casting it against a single enemy and the bounces just hit your party.

Mind Blades from my Watcher Cipher works as intended, hitting only enemies and bouncing between enemies.

Were you using Serafen? Maybe his Wild Mind is bugged and set this to be 100% chance of happening.

There is a wizard buff that can reflect spells and skeleton mages use if often. It could be that.
