The watcher refers to a tribe he hasn´t seen yet during Aloth dialog (see below).

 

 

Huana quest line:

 

The game thinks I ve been to Motare o Kozi and resolved the issue peacefully, yet I have never been there.

 

This affects Aloth personal quest. I haven´t been to Motare o Kozi, yet my watcher refers to them in the dialog.

 

After turning in Shadows under Nekataka, the game thinks I ve been there as well. This will start t he Fruitfull Alliance quest.

If you have been to Magran´s teeth and turn in Shadows under Nekataka, you won´t get the Dialog for Fruitful Alliance, but Taking out the Traders.

Queen complimented me on my dealings with the tribe which I haven't met yet, in a place I haven't been to. 

There's probably a joke about her being a Cipher in there somewhere, but... eh.

A lot of continuity bugs in Deadfire :(
