So, best I can tell, this feels like the characters somehow migrating to a different layer in the game. For example I was stuck on Gorecci Street with this exact issue. All characters had the little red circle in some areas, and not in others. But they could move behind the well in the center of that flooded area. It also occurred in Port Maje Harbor near Governor Clario's Estate. The stairs leading up to the estate, Eder got caught under that and could move.
