I've originally played the game when it came out and now I've come back to play the White March, but every time I open the game either some or all of the save files don't appear int the load menu

Note: I've originally installed the game with GOG and now I've reinstalled it with GOG Galaxy

I've already found the following solution on the forum and it doesn't work for me:

I have found a working savegame fix the will load savegames and create new working non corrupt savegames

This has been tested and working on 3 different machines with 5 different save files myself and have had 2 other friends fix their savegames with this method.

First delete the folder C:\Users\username\AppData\LocalLow\Obsidian Entertainment

Then delete the folder C:\Users\username\AppData\Local\Temp\Obsidian Entertainment

If you have any saves in C:\Users\username\Documents\My Games\Pillars of Eternity

Copy them to C:\Users\username\Saved Games\Pillars of Eternity

Run the game as admin and load the most recent save

Move your char and save a new save.

Without exiting the game reload that new save.

Save again in the same save.

Exit the game.

That should work and create new files in LocalLow and Local\Temp

Though its probably unnecessary before i exit i save then i load my save and resave the same save everytime before i exit the game now.  I have my 60+ hour save now to 85 hours without an issue on multiple machines.

I've never been able to confirm it, but, when I look into this issue in an earlier thread I got the distinct impression that it is somehow caused by read errors when trying to access the save game files. This may in turn be the result of for example a virus scanner getting antsy and blocking access to files for long enough that PoE times out and moves to the next file (PoE creates and removes a bunch of temporary files in quick succession when scanning the save games, which might arouse a scanner's suspicion). See this thread/post here: https://forums.obsidian.net/topic/88009-save-games-not-showing-up/?p=1827931. Presumably you have a virus scanner? Would it be possible for you to try starting up the game with the scanner turned off, to see if that makes a difference? Obviously that isn't a solution in itself, but if that does help it would point to the cause of the problem (and subsequent solution).

I have a virus scanner(MalwareBytes) but only the regular version so it only scans when I manually tell it to

Is Windows Defender also disabled though? That does do active scanning, and is enabled by default (on Windows 8 and up anyway, not sure about Windows 7).
