My stronghold is making me purchase several of the same upgrades over agian. I'll post a link to some pictures from my game as proof.

I don't see any bug? The upgrades were destroyed during an attack, you can read it in the first image, that is why you had to buy them again. Do not auto-resolve encounters to prevent this.

 

The 20 Traprima bandits attacked your stronghold and destroyed the Bailey and the Barracks.
The buildings can get damaged whenever your fortress is under attack if you let the event unfold without your intervention.
To avoid that you must manually solve the event - fight the enemies with your party.

Damn lucky people... I've had zero (zero!) assaults during my game run... 90 hours, but no-one bothered with my ole' Caen.
