Items not appearing

I won a few battles at sea and my loot never showed in my inventory, espically all the nuts my ship was supposed to have stashed.

Depends on which loot you mean. Weapons etc. are in your Inventory (I keyboard) and the things, only the ship can use like food, are displayed at the bottom with the ship symbol.

The Azai nuts or something like that. The nutshells.

Probably azata nui shells. Those are currency, so they don't appear in your inventory- the number of them you got is multiplied by their monetary worth and the total is added to your available funds. Say your funds were 100cp and you got 20 azata nui shells. They're each worth 5cp, so your funds after picking the shells up would be 200cp.
