Where can I see the difference it makes in which classes it is bound to?

There is no difference.

Modwyr binds to the Watcher only and has the same stats regardless of the class. Once you find the owner and complete the quest, she becomes a regular unique item, not soulbound.

Oh ok, then why the heck does it ask which class I'm binding to if I'm multiclassing? weird. 

maybe dialog choices? I haven't bound it yet so I don't have much advice and I've only given her to her owner and taken on the burden of her which turned her into a regular unique which sucks. Maybe you can keep her soul bound with different choices.
