So I figured out why the game was stuttering a bit at night time in big cities such as Neketaka when I move about in stealth mode and press TAB to highlight stuff:

 

It is because the random NPCs which are present during the day are made invisible but still present (view cones and all) at exits of the district and near houses, and the overlap of these which is displayed when tabbing is causing the stutters.

 

Most noticeable if you stealth near Cotto at the north exit of the harbor district
