where do the cards go when you open a treasure chest. I have yet to see any after several games...

I believe they go into your "stash" of available cards.  When you open a chest those cards aren't immediately available to you.  They go into the available card pile and you are then able to encounter them.  You can only encounter cards that are available.

    This is correct. So if you opened a chest and got a deck 2 card from it you won't start to see it until deck 2.
