So PC Priest and Paladin abilities are effected by the reputation, but I'm wondering if anyone knows if generated adventures are effected as well.  If they aren't it seems like the choice of PC vs NPCs for a contructed party might be optimized around that, but it does seem less fun

No. Only the player character can suffer/benefit from the built in systems. Everyone else is just treated like they are right in the middle...no benefit no penalty.
