I slept on the ship. Normally, you get back your rage / guile etc., but one time i did not. The second time, i slept, but did not get back my empower (i could not use it) and my second wind.

 

Don't know if this is new, because i rarely did boarding ship battles in my last few playthroughs.

We are currently investigating the Empower issue and we will also look into your class resource recharge issue. In the meantime, could you please provide us with your save file so that we may investigate further?
