Not sure if it's supposed to be like that, but Serafen's interjection where he points out Malnaj's ship being anchored in Queen's Berth can also be triggered by just reloading any save (while you're still in Queen's Berth of course) made after the scripted sequence when entering Neketaka/Queen's Berth for the first time.

I think(?) he's supposed to bring it up either upon re-entering Queen's Berth or shortly before leaving the docks for Queen's Berth's district center instead.
