Ah, drats, sorry, I took the wrong screenshot, meant to post this one, and i can't seem to edit my post. Sorry for double posting.

Just got one bonus skill point by following the main questline. During the "Examine the Adra Pillar" step of the quest "Message from Afar", an entity will ask for your help. Accepting gives you a unique skill, while refusing will give you a unique passive in the Godlike Skill tree, "Godlike's Will", that gives you a free skill point to spend in any of the three main skill trees.
