Okay, so this has happened enough (four times and counting) that I think it's a repeatable bug. I was doing a little inventory cleanup on the main map as I was near someplace I could sell my crap. Because there's no way to get into the inventory of characters not in your party that I know of, I was quickly swapping between each to make sure they all had the best armor before I went and sold the rest. During these quick swaps, jumping on and off the ship, at some point the game locks up.
