Right so I’m at the finally bit where have to confront stranger on top floor and it won’t let me scan my arm on the thing to open the doors to fight her I literally have tried everything 

It’s the M.R.C scanner or whatever it’s called i literally can’t scan it

This is the fifth instance i've now seen of this bug. It's a game breaking bug that prevents progress as you are unable to scan your way through the door and thus means you cannot finish the current story. I've submitted this bug directly to Obsidian and hopefully we will get a response and a quick fix within the coming weeks.
