Companion "Bonus Support" perk bugs (Nyoka, Felix, Parvati)

I'm playing on PC. I just got to the point where I recruited Nyoka to the party, and I just discovered that her Bonus Support Lie perk is permanently stuck on my character, even when she isn't in my current party. When I'm outside with her in the party and I send her back to the ship, the Bonus Lie perk disappears, but as soon as I enter the Unreliable and exit WITHOUT her, the Bonus Support Lie perk permanently stucks to my character. And if I exit the Unreliable WITH her in the party, the Bonus Support Lie perk doubles it's value. I tried to respec, tried going out alone, unequipped all my gear, to no avail, this skill modifier is constantly present on my character as soon as I activate it with a perk point.

Edit:

After a further bit of testing, I discovered two more minor bugs: when you are on the Unreliable, Felix's Bonus Support Persuade perk is NOT active when it is supposed to, and Parvati's Bonus Support Engineering perk value is doubled. Both work fine when you're outside of the ship, only Nyoka's Bonus Support perk is acting up when outside.
