Or you did make multible scenarios and the party progress did disappear? Then it sound more like Connection/not logged in the game Center type problem... I supose that this is Steam version? And characters should be saved regardless of it (on Android version, at least). It breaks possibility to create a new party with already enabled Permadeath mode though.
